The film is directed by Adam Wingard, produced by Mary Parent, Alex Garcia, Eric McLeod, and Brian Rogers with the screenplay written by Eric Pearson and Max Borenstein, from a story by Terry Rossio, Michael Dougherty and Zach Shields. Borenstein, Dougherty and Shields also wrote King of the Monsters. Godzilla vs. Kong begins five years after King of the Monsters, and sees Godzilla and Kong undergoing a titanic battle in the wake of Ghidorah's rampage.

The epic antagonists clash in a dramatic confrontation in "Godzilla vs. Kong" with the destiny of the planet hanging in the balance. Kong and his guards go on a risky trip in search of his rightful home, and Jia, a little orphaned girl with whom he has built a profound attachment, joins them. However, they find themselves in the path of an infuriated Godzilla, who is wreaking havoc around the globe. The epic battle between the two titans, which was sparked by invisible powers, is merely the start of the mystery that lurks deep under the Earth's core.

Godzilla and Kong are the only active Titans on Earth in 2024, five years after Godzilla and Ghidorah battled and killed each other for control in 2019. A storm generated by Ghidorah combined with the storm cell that surrounds Skull Island has caused the climate to become unstable, forcing Monarch to confine Kong inside a dome-shaped facility that simulates the island's environment, with an orphaned young Iwi girl named Jia, who is deaf and can communicate with Kong via sign language, providing him with company and company.

When Jia visits Kong and gives him a doll, a tree is hurled at him.

Following the assault, popular opinion has shifted against Godzilla, who is no longer seen as humanity's savior. Madison Russell, now an adult and a follower of Bernie's podcast, is concerned when she hears about Godzilla's latest assault at her school. After school, she attempts in vain to persuade her widowed father Mark (who is serving as Monarch's director) that she has a probable clue on the source of Godzilla's rampage, but he ignores everything she says, stating merely that beasts, like humans, may evolve. Later, Madison enlists the aid of her closest friend Josh Valentine to track down the person responsible for Godzilla's rampage and uncover Apex's secrets.

Nathan flies to Skull Island to see his colleague, Monarch anthropological linguist and Jia's adoptive mother Ilene Andrews, and proposes that they use Kong as their navigator to direct them to the energy source since Skull Island can no longer hold him and let him to exist. Though Ilene first refuses, explaining that Godzilla would come for Kong as soon as he was transferred off of Skull Island, she eventually agrees when Nathan persuades her that they must go on this mission in order to end Godzilla's rampage and find Kong a new home.

This is when Jia feels Godzilla's arrival via vibrations in the ship, as the Titan approaches and assaults the soldiers before causing the barge to capsize, threatening Kong and the others within. When Nathan frees Kong by unlocking his shackles, enabling him to combat Godzilla underwater long enough for him to surface and tip the barge back on its head, rescuing the party from drowning. In order to take on Godzilla, Kong jumps onto a nearby aircraft copyright. The two titans battle violently till Godzilla is distracted by fighter planes and Kong is able to shove him back into the sea. When Godzilla unleashes his atomic breath from underneath the copyright, the Titan manages to jump off and escape Godzilla's wrath, only to be dragged into the water by Godzilla's tail and drowned.

However, when Godzilla is stunned by depth charges, the combat is split up, allowing Kong to surface for air and re-engage the fight.

Walter intends to use the energies of the Hollow Earth in order to defeat Mechagodzilla. As a result of Apex's attack on Godzilla, he and the Titans are being phased out and replaced by humans. Five years after Apex got the severed head of Ghidorah from Alan Jonah, Ren is now seated inside it, operating Mechagodzilla through radio waves. Apex acquired the head from Alan Jonah five years ago.

The Hollow Earth has a biosphere comparable to Skull Island. One of their HEAVs is destroyed by a Warbat as they are investigating the region. Despite Kong's heroics, he is ultimately brought down by the second Warbat, who recovers after being knocked unconscious by the corpse of the first. In order to let Kong escape and kill the Warbat with his bare hands, Nathan's squad used their HEAV to assault the Warbat before smothering him.

Kong accepts Godzilla's challenge and sets off with his axe towards Hong Kong, while Ilene, Nathan, and Jia follow in their HEAV, a hole created by Godzilla's atomic breath. When Kong fights Godzilla in Hong Kong again, he gains the upper hand and shoves his axe down Godzilla's throat, preventing him from unleashing his atomic breath. Kong attacks Godzilla with his axe, but Godzilla removes and discards the axe. Kong reclaims his axe and attacks Godzilla, generating an explosion that knocks both Titans back, giving Nathan the idea that Kong had won the second round of the fight with Godzilla.

Godzilla recovers and rises up as he hunts for Kong atop a skyscraper. Kong ambushes Godzilla from above and puts him in a chokehold with the intention of strangling him. Despite Kong's attempts to get Godzilla off of him by striking his damaged leg, Godzilla breaks free and unleashes his entire rage on him, dislocating his left arm, slicing him with his claws, and even stomping on his chest twice. Godzilla roars angrily at Kong, his vanquished foe who is bound and pinned.

Back in the Apex base, Walter excitedly orders Ren to send out Mechagodzilla to kill Godzilla. Though Ren warns him against using the new Hollow Earth energy source without testing, Walter ignores his pleas and coldly orders him to activate the mecha. At the same time, Bernie, Madison, and Josh are caught by security for infiltrating Apex headquarters and are taken to Walter. Madison accuses Walter of provoking Godzilla into war and for causing all of this in the first place, though he confidently explains that he accepted the responsibility for giving mankind a chance to fight back against Godzilla and the Titans.

Due to the impact of both the energy source and Ghidorah's brain networks, which Walter is unaware of while monologuing about his invention, the robot Mechagodzilla goes berserk, murdering Walter with a sweep of its palm and electrocuting Ren. Because of Ghidorah's brainwashing, the newly mutated Mechagodzilla escapes the Apex facility under Victoria Peak Mountain and destroys the city before Godzilla has a chance to deal with it in person. The two monsters quickly come face to face, and Mechagodzilla unleashes a volley of missiles at Godzilla before the fight begins.

Meanwhile, Josh and Bernie try to remotely deactivate the renegade robot, and Madison summons Mark for aid, while Godzilla and Mechagodzilla battle, with Godzilla getting the upper hand and burning Mechagodzilla. Jia observes Kong's pulse diminishing as the three approach him, while Mechagodzilla continues to batter Godzilla. They are unable to generate a large enough charge to restart Kong's heart, but Nathan recalls Maia's earlier remark about the HEAVs producing enough power to power Las Vegas for a week, so he flies the last HEAV onto Kong's chest and sets it to self-destruct, detonating the craft and releasing a massive electrical charge that instantly revives Kong.

After waking up, Kong sees the fight between Godzilla and Mechagodzilla before meeting up with Jia, who attempts to persuade Kong that Godzilla isn't truly his adversary. Kong eventually agrees. However, after Kong has continued to watch Godzilla being defeated by Mechagodzilla for some time, Jia discloses to him the truth, revealing that it is the robot, not Godzilla, who is the "real" adversary. After a brief moment of denial, Kong ultimately accepts and sets aside his resentment before entering the fight to assist Godzilla in reattaching his severed limb.

While Nathan and Ilene sit together amid the rubble, Jia reunites with Mark, who she meets for the first time and introduces him to Josh and Bernie. Mark is happy to see Josh and Bernie, and Bernie invites him onto his podcast to speak about the Monarch facility in Roswell. Godzilla approaches Kong, leading the Titan to take his axe and ready to continue the battle, interrupting their peaceful moment. Godzilla, on the other hand, does not attack and instead just stares Kong down. Kong, seeing that their actual adversary has been slain, lowers his axe, thereby putting an end to the conflict between his people and Godzilla's people. Now that they are no longer competitors, Godzilla and Kong see each other as equals before Godzilla returns to the sea quietly, with Kong and the whole human population looking on in wonder.

Monarch has built an observation station in the Hollow Earth some years later. Ilene, Nathan, and Jia are watching Kong on his morning stroll one day. Kong jumps atop a cliff, pounds his chest, and roars, proclaiming himself king of the Hollow Earth and enthusiastically accepting it as his new home and kingdom after signing "home" to Jia.

The site's summary of audience evaluations reflected a similar sentiment, writing that "This long-awaited blockbuster matchup makes it easy not to think about the so-so story and characters by serving up plenty of action and incredible effects." Indeed, although critics lauded the film's monster brawls, others lamented the film's "half-baked" human aspect. The picture was credited with bringing an end to a box office slump fueled by the COVID-19 outbreak, earning an estimated $48.5 million dollars in the United States by Sunday morning of the five-day weekend release period. WarnerMedia did not reveal viewership figures for the film on HBO Max, but noted that it was a picture that fans watched several times and had a bigger viewership than any series or feature published on the service since its introduction. Additionally, the picture grossed a whopping $236 million in overseas markets.

The scenario in which Kong leaps from ship to ship is reminiscent to a scene in which Eva Unit-02 leaps from ship to ship in order to dodge an angel, a la Godzilla.

The place where Mechagodzilla is stationed bears resemblance to the Central Dogma with it being located underground and with a pyramid atop of it.
